Do you have a Gmail account? You can save pdfs or pretty much anything to Google Docs and read them in Good Reader without having to convert.
Also, you may try this tutorial about how to convert PDF to ePub for iPad. Results depend entirely on the PDFs that you want to convert.

I use Calibre for all ebook conversions. It can take any ebook format and make it any other ebook format. You can set it up to email you the book when done. As long as your pdf is not DRMed you are good to go with Calibre. You can also get plug ins to remove DRM.

Hi, I use https://convertio.co/pdf-epub/ to convert PDFs to ePub files. It's a free online service you might want to try it and see what you get.
